Not all mods mentioned in the PDF have EE versions, though, but many have.
As for tools, I'd recommend Project Infinity[forums.beamdog.com], a new mod manager that's being developed... it's still in beta and it isn't a bulletproof way to install mods, as you used to be able with the old BWS since it automated almost everything. In this case, you have to put work on your side, and know a bit what you're doing. The tool works and it's completely functional, but it still has rough edges and requires you to put some work on your side and learn first how to use it. I'd suggest you to read the first post on that thread in detail, before jumping in.
The only other existing alternative (EE Mod Setup) is not recommendable, and I'd suggest you to stay away from it, mostly due to the fact that it doesn't install "officially" author approved mod versions, it has its own repository and install mods that are modified versions from the ones you get from their authors... which leads to issues when you need to report problems, and some authors will outright refuse to help you, if you tell them you used EE Mod Setup to do your installation.
As an alternative, there are a thread here at G3[www.gibberlings3.net] where people was trying to gather and document possible "good" mod orders for installs.
