Having essence lets you cast enchantments on your cities.
Basically if you open your magic, you'll see Strategic magics which you can cast on cities. Cities can only have so many magics on them, depending on their Essence. How many a city can have is easy to see, the blank circles to the left of the city name just above it. When you cast an enchantment on a city it'll fill 1 of those circles.
Also, as you get stronger magics you'll get city enchantments which say "Adds +1 of (add whatever it is here) with many essences the city has".
So say you have "This spell adds +1 Production to a city for each essence the city has" Which means if you cast it on a city with 2 essence, you'll get +2 production every turn. If the city has 3 essence's +3 every turn. and so on and so forth.

If your having slight mana problems, you can cast "meditation" on a city. This will add +1 mana per turn. With no mana cost for upkeep. Later on I believe you can get a more powerfull one as well which will add +1 mana for every essence the city has.
