What he means is this: For those of us that bought a retail store copy, we can register our actual CD keys with steam. You can do this from the Games Menu -> Activate a Product on Steam... at the top of the steam browser.
From that moment on, you can download your retail version of the game from steam and install it without having to use your CDs (or have your CD in the drive while playing for that matter).
If you're installing the steam version, I would assume so, yes. I don't know how it works with CoH, but with Dawn of War: WA, DC, and SS, your keys were stored in your Windows registry. Having duplicate keys may cause an issue.
If you you want to go digging around in your hard drive you want to check My Computer, then click on the drive where your games are installed to. For example:
I use a 64-bit version of Windows. Therefore, the retail version installs to C:\Program Files (x86)\THQ\Company of Heroes
If I install the Steam version, it installs to C:\Program Files (x86)\Steam\steamapps\common\
If you're using a 32-bit version of Windows, both of these will install to C:\Program Files\ instead of C:\Program Files (x86)\.
I would not suggest deleting the directories (folders) outright. Try to uinstall them from the Control Panel.
