Long story short: There's an exploit in the engine that could be used for malicious intent according to Rachel that could be a cause of concern since this isn't the first time the GZDoom devs faced with measures that could be used for an entry point for malware by some really evil people out there. It is recommended to use the latest version but you will use modding compatibility unless those mods gets fixed for the new version with the vulnerabilities patched out.
So to all the toxic GZDoom shills on this forum: how does it feel that your only favorite source port in the world that you use flagrantly to ostracize developers at Nerve Software / Nightdive Studios' — all because you want to throw a tantrum over the official conversions not supporting Brutal Doom (a mod designed for GZDoom's problematic scripting code) or something as stupid as vertical in a game that never had it since Day 1 — is known for unauthorized penetration with malicious code and may no longer have the "infinite" modding capabilities you claim to love anymore?
I'm not going to argue anything regarding security issues in GZDoom or the issues with mitigation, but I think you're getting a little off-topic. OP's asking why GZDoom gets detected by Malwarebytes, not why their administrator is telling them not to use GZDoom on the system.
You hear about the ♥♥♥♥ with BeamNG? It's not like what's happening with GZDoom is unusual in the grand scheme of things.
I don't, but I do have Malware bytes.
Such AV software is nigh pointless in this era unless you're a toddler, a grandma, or otherwise brand-new to the Internet.
Just use a Linux distro like a decent human being. It is time to stop sucking on the cold, acrid teat of Microsoft and Apple. Learn how to tie your shoes already.
