back in the day that was an easter egg, as Cadaver mentioned, today that would be a copyright issue. In Quake Trent Reznor was a part of a sound development so that's why it's not criminal. For Bethesda that would not viable. It is not Trent that would go for it, but a rightholder company. Better without NIN logo than with problems.

In original WAD file it is still present and in non-steam source-ports it's there.

Again, another thing that you can easily get back in your game by using a pre-Unity wad through a sourceport (or DOSbox if you like pain).

I believe people have made specific mods to replicate the earlier versions of maps via the mods menu
