Heretic and Hexen use the Doom engine but in a fantasy setting. It works on modern sourceports.

Strife uses the Doom engine but is a bit more like an RPG with quests and dialogue. Still plays a lot like doom though. This also works on modern sourceports.

Commander Keen is another heavily Doom based game. Pretty sure it uses the same engine. It plays like a reskinned Doom. No idea if it works on sourceports.

Other classic shooter you might be interested in but don't use the engine is Duke Nukem3D, Shadow Warrior, Star Wars Dark Forces and Blood.

There's also Quake 1 and 2, which are spiritual sequels to Doom but on (early) 3D engine. It's made by the same team who made Doom and plays exactly like it.

Similarly, there is Wolfenstein 3D, the game Id made before Doom. It's quite dated compared to Doom but is still fun. Many people have made Wolfenstein mod conversions for Doom like Wolfendoom though do you might not want to bother.

All of these are available on Steam, and a few on GOG.

You might also want to check out Dooms modding community, which does some fantastic stuff. There's a few standalone ones like Action Doom and The Adventures of Square and Hacx that are worth checking out.

There's also an infinite number of gameplay mods and levels to check out. I've made a few videos of some of my favourites here:

I think you meant Chex Quest. Commander Keen was Id's sidescroller before they made Wolf 3D.

Aaah yeah I realised my mistake when I looked it up. I actually meant Blake Stone, which runs on he Wolfenstein engine.
STAR WARS Dark Forces uses something similar to the DOOM engine but permits floors over floors and bridges which the original DOOM engine did not support but there are ways to make 'object bridges' within DOOM as an after thought.

I'll add this to those standalone TCs baddude mentioned:

Really well-made if somewhat short. I'm sure you'll like it, especially since you are apparently playing Apogee Throwback pack right now.

Also, Eradicator is pretty cool, unique and sadly often overlooked FPS:

Remasters of Powerslave and Turok will be released on Steam during this year (maybe next year for Turok), same guys that did large chunk of work for Strife: Veteran Edition is also working on those re-releases. That is definitely something to keep your eyes on.

Other than that, most of the good stuff that is available on digital distribution has already been mentioned. You might want to try Outlaws, another good Lucasarts FPS that uses same engine as aforementioned Dark Forces. You can only buy it on GOG for now, but I'm sure it'll be coming to Steam sooner or later.

Wow, Powerslave on Steam would be killer. Thanks for the heads-up, otherwise I would've probably missed it. :D

Also, another Duke 3D-esque game worth mentioning is Redneck Rampage, which was re-released on GOG (whether it'll be released on Steam, I'm not sure about).
I also just remembered Marathon, the trilogy of shooters Bungie made before Halo. Although not on Steam they are available totally free and legal as they are now open source:

There are also some HD packs for them to bring up the graphics to their updated look for the XBLA release awhile back.
For FPS games similar to Doom, check out Shadow Warrior Classic (it's free on Steam and comes with DOSBox to play it; there are two expansions available for free but you have to set them up yourself unlike the GOG release), Shadow Warrior Classic Redux (basically Shadow Warrior running a modernized engine with updated graphics and controls) and Duke Nukem 3D: Atomic Edition (a re-release of Duke Nukem 3D with all of the expansion packs; available on GOG), Dukem Nukem 3D: Megaton Edition (same deal as Shadow Warrior Classic Redux; also includes the original Atomic Edition). and One-Unit Whole Blood (unfortunately it doesn't have a modern port like the others but it's still fun to play).
