For me I was playing the game in Brutal Doom Classic Class also with the DoomMetalVol4 music wad & Ultimate Doom Visor v1.84 mod, after I started a new game & went with Modern Class the walls lower.
Yes, I'm using Brutal Doom.
And hey I just solved this problem by killing the Barons with the rocket launcher! Any other weapons just don't seem to trigger the wall-lowering sequence. See if that works for you.

Just tried it on Classic again, & worked for me too. Oddly, my first attempt & another attempt through Classic class I did killed both with rockets & nothing happen, probably a rare bug I guess.
This is probably due to the mod. I never had this issue with the vanilla version of the game.
Brutal Doom v20b
It happened to me without Brutal Doom when I used the Kill Monsters cheat.
Start a new game and click on "Shores of Hell." That is the second episode. Unless you're using some interesting mods, you will lose all of your collected weapons as you progress through each episode, sans pistol and your bare (BEAR!) fists.
