First you can collect the skills (as you said the gray skills after training) to get the prototype, If I remember correctly, you can obtain prototypes when you have selected 10, 20, and 40 skills (three already). Then you can obtain prototypes through Consciousness Challenge (I don't know if this name is in English, because I am a Chinese player.) , This challenge is located in the area where you take the elevator to upward.
The NPC who lets you purchase Mind Upgrades periodically gives you quests to try out different Tactics. Once you select say, 20 different Tactics in your runs you'll get an Analyzer. Then he'll give you another quest to try out more; I think he gives 3 in total, in addition to other items. Just pick new Tactics each run to experiment and it'll progress at a good pace.
Once you unlock Mind Challenges, you can complete those to earn Analyzers as well. I think you earn two from here.
The final Analyzer you get from progressing the story. After a certain event, you'll be rewarded with it. You have multiple options of dialogue, but it doesn't matter which one you choose, you'll get it either way.
That lets you unlock all the Prototypes. The new character Es is coming on the 1st, and there will probably be a new event or something that will give you an Analyzer to unlock her.
I haven't unlocked the elevator, so I don't think I can do mind challenges yet. I will just keep running and selecting different gray skills to see where it leads.
If I understand, I probably got the first on Hibiki for 10 skills. Now I am working towards the 20 skills one, and it just seems like it is taking forever because I was expecting to unlock the next character around the same amount of time it took to unlock the first.
