The keys represent a single octave on the organ (in Cathedral) and piano (in Villa). I'm guessing they were included merely to help with immersion, just like the spinning signs and usable faucets. If there was anything attached to them, I'm assuming there would have been an associated achievement or an actual hint somewhere in-game.
That is the worst take on any video game's possible secret i have ever heard. the fact that you can play the piano eludes more possibility of a secret. wth are you on about?!
