To use a "Steam Input" configuration (mapping your controller buttons to the keyboard controls in the game) you may need to disable (or fix) the Steam Overlay for the game. See this other discussion:

The various menu options, and all the controls in the game, are explained in the "Manual" for the game - downloadable in .pdf format via a link in the General tab of the Properties window (right-click the game name in your Steam Library list).
For newer Xinput controllers, some buttons cannot be assigned in-game, so it is necessary to use an external mapper that associates the controller buttons with the keyboard controls for the game.
The external mapping can be done using Logitech Profiler, or Steam Input (user profiles available), or one of many other apps. This guide for JoyToKey may help to explain what is required, and the typical button assignments: https://steamcommunity.com/sharedfiles/filedetails/?id=644307505
The point is you should try assigning controller buttons as User Keys. If some don't work, then you will need to use an external mapper.
Note also that you can set whether the game responds directly to a controller by enabling the "joystick" option on the setup screen, accessed using the launch option: -setup
