So, by assigning controller buttons as User Keys in-game AND assigning controller buttons via JoyToKey to the Default Keys of the game, you will end up with DUPLICATE ACTIONS for the same controller button.
Ideally, you should leave all of the in-game User Keys as they were (no controller assignments) and do all of the mapping in JoyToKey. (Except for "look", if your keyboard doesn't have a number pad.)
From your two screenshots, the assignments seem consistent, but do the game and JoyToKey use the same button numbers for your controller? For example, for the "jump" action, is "Joy1" in-game the same as "Button1" in JoyToKey? (Note that JoyToKey highlights each controller button when you press it.)
It's also worth checking if you have Steam's controller support enabled, since it could also be passing mapped controls through to the game.
