PS3 Controller with XInput Wrapper Solution
TL;DR: Uninstall the XInput wrapper (uninstall, don't just delete), download the newest version from http://forums.pcsx2.net/Thread-XInput-Wrapper-for-DS3-and-Play-com-USB-Dual-DS2-Controller (and the update) reinstall as per the instructions and everything should be good.

I was in the same boat as many of you, using a controller that worked in almost everything else, but was giving me problems in this game. My specific problem, was that the controller wasn't detected (showing keyboard prompts), but would work properly in the menu's and in the "tutorial" messages that popped up, but then didn't function in the actual game.

I tried pretty much every suggestion: x360ce, joy2key, a combination of both. x360ce got me the closest, I could get the controller working in game, but the L2/R2 triggers couldn't be used at the same time, which made the game unplayable.

However, I noticed something peculiar in x360ce, which is that my controller was showing up as the 2nd controller available. However, if I browsed to the "XBox360 controller" tab in controller 1 (I expect that's the name of the controller it was detecting) then I could see that it was registering input there as well. Some of the configurations would make my controller available as controller 1 as well, but would have the trigger problem I mentioned earlier. The controller LED was showing controller 1, as was the SCPMonitor application that comes with the XInput wrapper. This gave me the idea that there was a problem with my driver.

After this, I ran the XInput driver install from where I had originally installed it to run the uninstall, rebooted, updated the driver from:
http://forums.pcsx2.net/Thread-XInput-Wrapper-for-DS3-and-Play-com-USB-Dual-DS2-Controller
(this may not have been necessary, but hey, why not)
and then reinstalled everything as per the instructions. This time when I ran x360ce, I could see my controller in port #1. Consequently, I was able to delete x360ce, and just use my controller as is.

Hope this helps save someone from going through the same hours of troubleshooting that I had to go through!
