there is a classroom in the inital starting area that explains it. You just got to realize that that the game will show you everything you need but won't direct your attention or hold your hand much.

Yeah, there are clues to everything. Don't feel bad about not getting it though. I didn't either :p

In the ancient village thing where other people live and is not abadoned, there is a classroom that you need to study to learn how to count.

I must be an idiot, because I still don't get it. Are you talking of the classroom with the teacher running around ?

Here is how I got the numbers (most of them) - spoilers:

There is a room which teaches you how to translate the "tetris input codes" (up RT jump LT etc....) So I figured that the numbers next to them must be 1, 2, 3.

Then you have 4 Maps which show you the order in which you have to enter the doors in the room with the many doors. So I figured the numbers must be 1 - 4. 1 - 3 I got already so I also learned 4.

Then there is a room which teaches you numbers, which I found very confusing but I learned that there are 2 symbols for 3 (why? I dont know). Then there were equations that were a bit confusing too, but I figured which symbol is probably 5.

Then in the starting village there is a room with tetris codes and numbers on it (you need 1st person view to see all). So I knew 1 - 4 and I also already suspected 5 (from the equations). So I wrote down 3 possible (likely) codes (1 - 5 + last 3 changing order) and the second one already worked so I knew then what are the numbers 1 - 8.

Then I went to the bell tower and I knew the numbers 1 - 8 so I knew the last symbol will solve itself by just ringing the bell as many times as needed (it was the number ten).

I never understood the Numbers Cube at all and it was no help either - rather more confusing. A bit of guessing and trial and error was included too.
