Do the children really are Octodad's children somehow, or is it implied that Mom cheated on him?

Perhaps Octodad has a naked human disguise, and the kids were born with human disguises too, but are completely unaware of them.

i myself would just do this, but the wife obviously has never seen octodad without clothes because of "Hot Concessions" beginning cutscene.

"Mom calls me cow"
"Mom calls me chicken"
"When dad adopted us

In case you guys still don't get it: The mom and kids have three different hair colors. This implies it's an adoptive family.

Uhm, no. Look at their facial features; they are definitely related. The daughter is the spitting image of the mother.

Sure, we can do that. Let's look at some pictures of the family and compare their models to NPCs and see if the family shares distinctive traits that none of the other models have.

The daughter looks like a clone of the mother. She is clearly her mother's daughter.

Theme song does talk about his Hard Hard Beak. :p More on topic though, its a game, they also got married in a cthulhu church, everyone speaks octopus enough to understand him when he blubs, and everyone falls for his paper thin disguise. Also Since its played for laughs in the end and they dont just explain it off with adoption, but with scarlet saying "you should have told me ten years sooner", then the son asks that exact question "If dads an octopus..." and we get an everybody laughs ending, its sure seems like the idea is its their kids and that its being played for comedy, and not intended to be taken seriously.

I know it's not intended to be taken seriously. I also know that character design means it's not an accident that each family member has different color hair. That was a choice that someone made.
