my guess is that the children were conceived in a previous relationship before meeting octodad, thus meaning the relationship with said partner before hand turned sour and ended up with them parting ways, allowing for octodad to join in on the already existing family with no dad at the moment.

I don't think so, at the end of the game she said more or less "next time don't wait 10 years to tell me something." The kids looks under the age of 10
