We'll need a save file with a playthrough containing these issues, ideally before it happens (make one by pressing F5 and find a quick-save.json at C:\Users\yourusername\AppData\LocalLow\FLAZM\Train Valley World\Saves).
Please email it (or a Dropbox or Google drive link, etc) to gregory@flazm.com with a description (or link to this discussion).
I will try to do that. In the mean time I can say that it also happened on the next level I played, the one called Wings. I had only two trains active, but only one dissapeared in the explosion, which was on a section of track both trains had previously passed.
Suggestion: Keep exploded trains in the list with an option to re-purchase with the orders intact.
We have something like that in the works, a fine idea nonetheless :)
I don't have a save file but got the bug on the first level during tutorial trying out signals.
I changed the destination of my topmost train and instead of rerouting it teleported straight to the bottom station ontop of the train that was already present blowing both up.

We're preparing another update with a fix, please let us know if it worked when you receive it.
