Rabbit and the underground counterpart give leather, you might want quite a lot of leather later to make stuff for your rat and have them be upper class.
The bat are needed to make the building that let you get bat juice from it so as long as you keep a few I think you are ok. I didn't find any use for the bat themself.
You really don't need a ton of material though. Keeping a few spawner not too far and drown the spawning area will automatically drop the loot on the ground for you to collect, if you do so you kill them so fast I don't think you need more than 2 spawner. Distance doesn't change how many spawner you need, just the amount of worker required to go grab the cropses.
As for the rest, yeah you can remove them if that's in the way.

same as wild vegetation, once u get clay garden, u dont need them.
