still great game but someone in planning messed up
At least it is not like other games, where you have to completely restart because the save file just isn't working with the new update anymore or something broke some parts of your base ~~
I am not sure what their stance is for this issue and if they maybe plan to handle it differently for future updates. So far nickle, niter and sulfur are the only useful things you can't in old saves. Up to the middle of the new research tree is useable with old saves and only the advanced power generation, Ratrons, drones, explosives and tesla tower is not afaik.
I would honestly think that re-population is something that someone would make a mod for at some point, thought that one itself might break stuff. They might have just not wanted to risk anything for a very temporary issue.
afterall makes no sense why they update available structure & research but not merchants.
still i enjoy the game but now the game kinda makes me want to wait until there hasn't been updates for awhile out of fear something new gets added...
another workaround they could have added would be an option upon such update to migrate in which case only the queen migrates but starts anew only with research moving with along with stats.
They already said that modding is planed to be a thing not too far into the future, so someone will probably make some hacky way of adding new content into running games. They talked about "modding support" but did not specify, which might mean something along the lines of "devmode" to better develop and test mods, which might also help players to put new resources into their game.

The volcanic layer ends with a "floor" of unbreakable rock, so this might be easier to implement in the future if more layers are added below.
