Yellow box and White box in the comic are usually his loudest crazy voice and loudest "sane" voice, respectively. Not sure if White box was every fully explained, he used to just have the yellow box, which was synomous at the time as his own thought.

Deadpool talks to the voices in his head. Two boxes show up to show you that one of them are talking to him. A Yellow box is his smarter, logical one. The White one is for his crazy nut voice.
