It has been some time but i don't recall any area where the path was rather hard to find or to remember.
It isn't an issue of backtracking since that isn't that much needed.
Different people have different senss of orientation. Maybe the environment just didn't suit yours.
But that is just a guess of mine. Let's see what other people have to add to this topic.
But seriously, I agree that it can be a bit confusing, but the areas honestly aren't all that big, so it's not too much of an issue. Especially when you take into account the length of the game. And maybe it's just my speedrunning experience talking, but repeat playthroughs help a ton in remembering where things are.

Back to the topic - yes, I've also got silmiar feeling about the game. As it was mentioned above, Solomon Shrine would be the most confusing location. Other areas aren't that hard to explore (considering the speed of travelling).
Also, mazes and labirynths are rather common things in this genre, as these succesfully adds more game's lenght. On the other hand not all of them are well designed (Blood Omen: Legacy of Kain makes it better, but it's a younger title).
Ys II while much larger did not have as interesting or well developed characters.
I had abandoned it for months and only recently decided to finish it, almost 2.5 years after finishing Ys I.
I liked what the Ys II anime tried to do to Lilia, giving her demon blood and offering her as sacrifice. I liked the anime Keith better too. Anime had a much better story though it did not cover much of the game events as opposed to Ys I anime.
The anime series definitely does do a good job of storytelling, even it does kinda mess with some of the plot events.
