Am guessing it's the yellow square blocks but it think it only hold 2 alienium in it I think. The alienium xenopedia entry just show crystalls which isn't useful.

I can't remember off the top of my head whether the anti-grav generator, hyperdrive or singularity core contail resources, but they are important artefacts in and of themselves which you need to recover one of to be able to advance your research so you want to avoid damaging them too.
In addition to all this, all UFOs (except the crashed light scout) have "bonus" resources which are attached to the UFO datacore prop. However, this is indestructable and you always get those resources no matter what you do.
It doesn't matter how you damage these props; so long as they take enough damage then you'll lose them. Obviously, explosives are worst for this but misses from direct fire are enough. As an aside, explosive weapons destroy items that are carried by aliens if they're killed by the explosion, so you lose the sale value from those if your HE-happy.
