I can only think for you to unplug anything else you may have in your USB ports, besides the X56, and test it.
The Logitech keybinding software is a bit fragile when it intersects with DCS World, in my experience years ago. There would be frequent instance where DCS World and the Logitech software would "fight" over whether DCS World should use the native button inputs, or whether Logitech should feed it the mapped keyboard inputs instead.
I solved this by remove all bindings from the Logitech software, and only mapping the raw button presses (Joystick 1, 2, 3 etc...) in DCS World.
Also I save my profiles for each aircraft, since another annoying issue I had was DCS World sometimes detecting the x56 under a new hardware ID or something and thus assuming it needed default keybinds again.
Oh save it. Most motherboards have USBs sharing channels to a degree, its not really a "cheap" thing. Just differs how many slots and how many controllers.
And its fine, USB is fast and efficient enough so a single controller can handle a dozen devices with no real lag.
Its just that X-56 are badly designed and for some reason dont adhere to USB standards or whatever.
Definitely make sure no Logitech profiles are active.
Again, until you get what's causing them to drop offline, hitting "pause" and pressing the "redetect" or whatever it's called in control settings hopefully brings them back online immediately, so hopefully that can be a sort of "interim" workaround until you can sort it out.
All of the things people have said above do & have merit and warrant a look at, all true! However in addition, when your new to the sim you don't know how to necessarily troubleshoot or know where to look. I have built computers for a living, and I have done all this and I understand the problem your having, and I went through it!
I do currently use the software and DCS together and I have no problem with anything and I use every button on the Joystick & throttle as well as the MODE selection keys tripling your inputs- This is a combination of different things that will cause issues, but its hard when you don't know where to look! My favorite was when I moved my stick and the throttle would take off! Yet sometimes they worked in one mission and not another! Or the settings where different every time I launched the game. These are all settings that need attention, that's all simple but can be time consuming!
As far as USB ports make sure on the back of your computer your plugging each USB into a different area of hubs( or clusters) of ports(not next to each other they do draw a lot of power USB 3 or higher will work best- Separate power hub can also be used- if that makes sense!
