Works fine in the f18, not sure about other planes.
Unfortunately if the body is visible, it doesn't really get out of the way like you say. It would be nice.
I prefer to fly without the body myself (VR).
So as far as I know now,the action to perform for me will be:
1.Turn your head with TrackIR God like powers (to look at what u need to switch or modify
2.Press the combo or the key you have set for body appear\disappear
3.Apply changes on cockpit
4a.Turn head back where it needs to be (head is again free, no need to look)
4b.Contemporaneously can also press the key to toggle body on again.
The reason behind this: you actually simulate moving your arm away by actually point 2. and 4b. (surely this process could be automated: by creating a "turn head with head tracking system = disappear but it would be stupid as it would create psycadelic effect, unwanted switch on and switch off when one is not intending to check the buttons right or left, so it's better to keep it manual).
However what the game devs could do maybe, I can't say as I should still check it out, is maybe when you go very near the arms with the cursor, to remove the arm (yea.. with an animation, maybe they could even give multiple animation so not to create a sort of "uncanny valley" effect (with all players moves behaving same way or same player having always same moves which can create negative feeling on the player experience)....
To those who do not understand this last thing it's like when in a game you have ALWAYS the same "barks" (as it's called in theater and videogame design of voiced scripts) by a NPC or your character: that creates a negative effect on player experience as it damages with sort of loop the credibility of the entire illusion (the game).
Just to be clear, the number of animation the arms could do could be a set of 2 or 3, that would already be enough, no need for 10 ways the arm is removed.
These are details but in a simulator that is 10 years old one could expect to find them.

You're not going to be switching the body on and off again all that often. ;)
