Quoting The Unofficial Elder Scrolls Wiki:"Unlike people, containers do not have a weight limit, allowing you to place many items within them, but be careful. There is a glitch with inventory lists which causes items to disappear from containers that have a large number of items stored in them. Saving and reloading can clear the glitch or you can keep removing items until the 'lost' items re-appear."
This game has alot of problems, you really need to make hard saves more often. Preferably before starting new quests and after completing them.
It is also wise to save your game before you drop anything on the ground and after obtaining any items you don't want to lose. The game is unpredictable. It can crash at any time. Better safe then sorry.
To Dayayosan, not all containers in Battlehorn Castle are safe for storage. Look at the list of safe containers to find out which ones to use for storage,

I usually use the six open topped grain sacks in the Imperial City Market District for storage. There are three on each side between the shops. They do not respawn and are safe for storage.
