The important thing to know is that in order to receive Blessings your Fame must exceed your Infamy. So the best way to avoid the problem with blessings is to complete alot of quests to raise your Fame level.
If you complete any Thieves Guild or Dark Brotherhood quest after you do the wayshrine quest you will have to repeat the quest to reset your infamy or you will not be able to wear crusader relics. You will also not be able to receive blessings unless your fame is higher than your infamy.
It is best to first raise your fame level by completing city quests and completing Fighters Guild and Mages Guild quests before starting the Theives Guild or Dark Brotherhood.
The reason is because your fame level will be high enough to withstand more infamy which means you can commit more crimes without losing the ability to receive blessings.
Say you completed several quests and raised your fame level to 20-30. That means you can complete several quests from the Theives Guild or Dark Brotherhood before the infamy catches up to your fame.
You will be able to receive blessings until your infamy passes your fame. The more fame you have the longer you can wait before needing to either do more good quests for fame or needing to redo the wayshrine quest to reset your infamy.
If you start the game as a Thief or Dark Brotherhood Assassin you will receive infamy fast and you won't have the fame to keep infamy in check, which means that you will not be able to receive blessings until you complete those questlines and reset your infamy with the wayshrine quest.
Unless the game bugged out on me (which I don't doubt; this is a Bethesda game after all. Glitches are part of the fun.), I don't think it is due my fame/infamy ratio.
Plus I understand that if it was due to infamy, the message would call me an heretic and tell me to repent and whatnot? Instead it is telling me to visit the wayshrines, as it used to do back when I started and tried to use them on the temples.
In all honesty, it doesn't really matter; I rarely if ever use the blessings. It's just, it would be cool for it to work when I try to.
