theres also an evil altar in the vile lair dlc that needs higher infamy than fame. maybe since regular altars are borked that one may work for you? otherwise you really dont have any other options.
However, if prayer altars aren't working to restore your attributes, look over both your equipment and active effects list to see if you either have a negative effect on one of your enchanted pieces of equipment, or some other effect like a disease. I know that prayer altars in Oblivion heal something absurd like 1000 each of health, magicka, and stamina, but also restore all attributes and cure all diseases. Just make sure you're standing still when you activate the altar or the effect can miss (if you have a high enough speed). If you can't find a solution, it may be bugged from some kind of glitch, in which case you may need to use the console (~ key) to fix your attributes.
If you've beaten the main quest of Shivering Isles, the court healer will fix your attributes too.
Try talking to an Imperial Guard or [city] Guard to bounty check, and if you don't have those Scales in inventory you can always do a Pilgrimage to wilderness Wayshrines to clear Infamy; temple shrines will work after that pretty reliably. If there's no bounty, try Saving, punch a guard, go to jail, and try a temple shrine after waiting 25 (in game) hours outside the Chapel.
Yeah console to remove bounty is iffy, try punching a guard and going to jail, that properly clears bounty in every case I've had.
You can try eating Alkanet Flower or Clouded Funnel Cap, that'll fix Intelligence specifically. Don't even need to mix them if you don't want to, its the first effect at Novice level.
Restore Attribute spells, Orag Gra-Bargol in the Chapel in Chorrol sells "Restore Strength" as a spell. Apprentice level Restoration required to use it at spellmaking altar.
iirc it clears the gold cost of the bounty, doesn't actually clear the bounty flag (you basically have a 0 gold bounty). Punching the guard and going to jail, properly clears both
