Hope this helps you and or others!
p.s. For that first gate, you will need a key. But the key is easy enough to find.
Explore the wasteland, being careful not to fall into any lava or whatever. Look for the biggest tower with a front door that says Tower Portal or something. Fight/sneak your way up. It's dark in there, you may need a torch to see once you're inside, and you'll need to look out for traps.
When you get to the part of the Sigil tower with the "Needs a Key" doors, you'll take one of the unlocked doors from that room to an outdoor catwalk to a smaller nearby tower. Go up and kill the Dremora who yells at you, he has a key. Talk to the captive human in a cage, who tells you to get the Sigil Stone. (Sadly, you can't save this guy.) Go back across the catwalk to the main tower, open the key doors, one leads to a treasure and the other leads to the way up. Fight and/or sneak your way up to the top, kill or pickpocket the last Dremora at the top to get his key, open the door there and go up the stairs and ramps, and take the stone at the top. Taking the stone warps you back to the normal world and destroys the gate, none of the monsters inside can follow you back.
You don't have to kill everything inside a gate to be able to close it, just reach the stone. Pick your battles wisely and save often, especially if you're still low level.
Oh, and be careful not to touch the thin pillar of flame holding up the stone, it kills you.
To enchant an item with a stone, click on the Sigil Stone in your inventory (it's grouped with soul gems and stuff) and it brings up the enchanting menu. Each stone has two enchantments possible, one for offense and one for defense. Which one you get from that stone depends on if you put it on a weapon, or on armor/clothing.
The Sigil Stones are great for putting defensive enchantments on clothing, and that's the best thing to do with them if your Armorer skill is too low to repair enchanted weapons/armor.
Weapons enchanted with them have slightly stronger enchantments, and more magicka capacity, than magic weapons found in random loot.
Every gate you close is also a Fame point, if that's something that matters to you.
