You need to raise any of these skills, Conjuration, Mysticism, Alchemy to increase intelligence. Willpower is the governing attribute for Alteration, Destruction, and Restoration, so you need to raise one or any combination of those skills to raise Willpower.
Although even with 0 skills raised you should still have been able to raise by 1 point.
Otherwise, leveling up your skills =/= leveling up your character. Once you've raised your Major Skills 10 times, you'll get a text popup at the top of the screen telling you to sleep in a bed to level up, it's only when you take that nap that you'll get the chance to raise stats.
If you missed the popup, you'll have a little symbol with an up arrow on it next to your weapon/spell in the HUD.
If you raised you Int-governed skills at least 10 times -before- you reached the Major Skill milestone (not before you sleep, but rather -before you got the popup telling you to-), you can choose +5 to Int as one of your three attribute boosts. If you got less (ex. if you only raised Alchemy 5 points), you'll only get +2, +3, etc.
