The Pilgrim's way map
This map doesn't make any sense. It looks like there should be a shrine called Arkay between Anvil and Kvatch but there's not. But there is between Kvatch and Skingrad, so then I thought my reference points on the map were wrong and that shrine was in fact Arkay but it turns out to be the shrine of Talos, which is supposed to be south of the Imperial city but according to my map Talos is very much south west of the Imperial city where as on the map it is slightly south east.

I just found the shrine of Talos by accident then. Or am I missing something!?

I was doing the quest today and shrines were located exactly how it was shown on the pilgrim's map.

Same for me, the map may've been off by a little bit, but otherwise it's pretty accurate.

There are multiple locations for each wayshrine but the map only lists one of each. For example the map shows the Arkay wayshrine is northeast of Anvil but there are other Arkay wayshrines which can also be used such as the ones near Skingrad.

A flying spell like the Midas' Wings Of An Angel is very useful when doing the Pilgrimage.

Well that goes some way to explaining it. But I have tried to locate the wayshrines using the map by going to as close to the location as I could and just found empty ground.

The map isn't precise and just gives the vicinity so it's probably a lot easier to use the UESP page to get them all done as close together as possible but it's called Pilgrimage for a reason. When I use the map and a flying spell I can get them all done in about 30-40 minutes.
