Why would you think this is "supposed" to happen? It sounds a lot like you're playing through with a game guide. Don't take such books as gospel - the authors experiences often won't match your own.
They're likely detecting something outside of the room that they want to attack. Probably you. What happens if you turn invisible, and then stand still for a while? Or reload an older save from before the point where you entered the map, taking care to maintain stealth? The "tfc" console command can be used to look around the area without bringing your character close.
(They're probably picking you up audibly - noise isn't blocked by walls, whereas visual line of sight obviously is - but it wouldn't hurt to use the spell to be sure.)
It's also possible that they're not in opposing factions. This is a bit less likely, but if they refuse to fight each other when they're not targetting you, then that'll be why.
You can readily test whether your plugins are related by disabling them, and again reloading a save from just before the point where you entered that map.
FIXED: Upon looking at the Marauder Faction in TES4Edit, Marauders have a positive (20) disposition towards 'Creature Faction' - Goblins (that aren't in a Goblin Tribe) fall under the 'Creature Faction.' I removed the positive disposition towards Creature Faction, and upon opening the locked door, all the Goblins were already slain by the Marauders.
