The only way to play this game is to laugh at the mess it is :)
It's better to transfer items from inventory to container rather than dropping them because of the risk of losing small items like rings and them scattering all over the place. When dropping items for placement always make sure you are in walk or even sneak mode to minimise the chance of dropped items bouncing and possible disturbing other placed items. If you have something you don't need and it's not worth the money keeping put it in a container that resets so it's not littering the place because no-one else will pick it up. Other items should be dropped straight away like bones and worthless weapons but bear in mind the trophy aspect. Something like that at the start of the game like a skull you picked up in the sewers could become something you keep on display for the rest of the game. Everytime you see it in the hallway of Rosethorn Hall you remember that moment when you were being mocked by the prisoner oposite your cell.
So how often does areas reset and what is a safe place to keep stuff?
Bag Of Holding mod and Midas mod are both useful for the storage container you can summon so you can store much more to sell. Bag Of Holding requires a short but challenging quest to obtain it but the Midas container can be obtained without any combat.
Both have advantages and disadvantages. Bag Of Holding can be opened at anytime even when enemies have detected you but it weighs five and Midas's storage spell is weightless but cannot be cast when enemies are nearby. I use both.
Also, shift+click is mentioned during the tutorial once you get over-encumbered.
