When you run BOSS, the Wrye Bash window moves to the background. The mod list will not update while the window is in the background. You will only see it update if you click on the Wrye Bash window to bring it back into focus.
I'll echo the other reply in this thread, make sure you're installing your mods via Wrye Bash's installers tab. Make sure mods are packaged properly with the right folder structure, and repack the ones that aren't. UOP should be ready for Wrye Bash, though. If you're installing mods manually, I recommend moving the mod archives you downloaded into Wrye Bash's installers tab, make a clean install of Oblivion, and then reinstall your mods via Wrye Bash.
Additionally, you could try sorting with LOOT. LOOT works just fine for Oblivion, but it does sort files differently from BOSS.
I had the same troubles of installing BOSS. But I have found a solutions. The problem is that it can't download the masterfile. So do it manually.
So here is what you need to do:
* First, install BOSS. I installed it on my SSD. On the top folder. So D:\Boss
* If you go in that folder, you will find the Boss.exe and the boss_gui.exe
Now go to this website, you will also find it in your boss.ini file.
https://github.com/boss-developers/oblivion
* On this site you will find the masterlist.txt. Download that file. If you can't download it, try to open it and copy paste all the data into a new notepad file and name it masterlist.txt
* Safe this file in the oblivion folder in the boss folder. So in my case it is D:\Boss\Oblivion
* Open Boss_gui and disable the update_masterlist function.
* Run the sort plugins
* It is now also possible to run the boss.exe file
* And fixed ;)
Cheers!
