Increase max charges
Is there any way to increase the max charge on custom enchantments beyond 1600?

Yes, by tweaking the power values of souls, like these mods do:

Although, I also noticed this mod which sounds rather more balanced / fun. It automatically recharges your equipped weapon over time:

I meant without modding, I'm only using graphics/sounds/bug fix mods.

And I don't want to make the souls fill more, I meant storing more than a single grand soul on an item. It's annoying having to recharge constantly.

The amount of charges you can put into an item hinges on the power of the soul you used to enchant it. The only way to increase that power beyond what a grand soul can do (1600 points) is to mod the game in order to make souls stronger.

Ok, so finding items that have say 4000 (enchanted madness longsword has 4k or 5k) just isn't lore friendly.

Morrowind and Skyrim can certainly be considered lore-friendly, and both games make it clear that a decent enchanter can get better results with practise - Oblivion simply omits that skill for "design reasons", which in terms of lore would imply that the inhabitants of Cyrodiil just aren't very good enchanters during that game's time period.
