Shrines reflect the characters Fame and Infamy stats. If your Infamy gets too high, you will be unable to use shrines (this can be circumvented if you have the DLC: Vile Lair, which gives you the Shrine of Sithis).
The only way to fix this issue, is to go on a pilgrimage to the Shrines of the gods (which are all located in the wilderness), and prey to each; which will set your Infamy back to 0 and allow you to use shrines again. It takes a long time to do, which is the drawback; but you have to do it as part of the "Knights of the Nine" DLC.
