How do I install the Script Extender using Mod Organizer 2?
I thought it was going to be the same like in Skyrim where you install the files to the game root folder and then install the "Data" as a package in the application itself, but I have no idea if the game is installed or not because I get a pop up saying that I have to launch the game through Steam and not through the OBSE launcher. I then tried to install Kyoma's Journal mod and I have no idea if that is installed eitehr. The mod pages doesn't make things clear about how to install it and assumes you already know what you are doing. I would like to add some mods for the game though I don't think I need them. That Journal mod looks like a welcoming addition to the game.

You don't. Install it manually.

What do I do with the "Data" folder?

I know Skyrim allowed you to install that through Mod Organizer, but do I need it or do I just need the main files in the root of the .rar file?

Installing OBSE:
Extract all files from the .rar and put those in the root folder (where Oblivion.exe is located). Let the Data folder merge with the existing Data folder. In it, a new folder structure called OBSE is being created, containg the .ini for OBSE. OBSE plugin files will go here in yet another seperate folder called plugins.

Installing the Journal mod can be done in 2 major ways: OMOD and manual.

OMOD:
Just follow the installer's instructions. It is recommended to use Wrye Bash and create a BAIN installer file. An alternative is Oblivion Mod Manager. MO is not recommended.*

Manual method:
  1. Copy the esp file, the textures, meshes and menus folders to your data folder. This mod requires:
  2. Copy and rename the appropriate "book_menu (xx).xml" file to "menus\book_menu.xml". If you are unsure which one the use, pick the vanilla one. There is a file for the following UI mods:
    • Vanilla UI or BTmod (same file)
    • DarkUI by DarkbBirdy
    • DarnifiedUI by DarN
    • DarkUI'd DarN by Gothic251
    • Phinix Immersive DarkUI
    • You can configure the added menus and buttons in the "menus\prefabs\journal\generic_config.xml".
By default it will match a vanilla or DarnUI look.
  3. The default ini file will be created when you first start this mod, nothing else needed.
  4. Updating from an older version is fully automatic and won't require extra steps!
  5. (recommended) DarnUI 1.3.2 or higher that adds a messagebox scrollbar.

* The current version of MO2 does not support the Steam version of OBSE.
I guess you could rebuild the archive yourself like described above, pack it into a .zip/.rar and let MO2 handle its placement. I don't know if this works, though. I never used MO.
