Turning off Shivering Isle fully
Having finished a full Morrowind playthrough, I feel like playing through Oblivion since it has been a long time.

But I dont want the DLC active until I am ready, this includes the Shivering Isle most of all. I figured like Morrowind and its expansions, just unchecking the box would do it, but still it pops up to go to the Island, which itself is a mass of those yellow missing data ! marks.

Any fix or something I am missing?

Each dlc has both an .esp file and a .bsa file. You would have to deactivate both of them.

Well as far as I am aware nothing from Shivering Isles has any effect in the main world besides the one island with the doorway on it. You could pretty much ingore it until you are ready. There are no random hitmen that spawn when you try and sleep or anything like that (damn that was annoying, but a good way to get some light armour that wasn't ♥♥♥♥ early in the game).

Yes, there's no need to be concerned about Shivering Isles. It is pretty much a stand alone area that has no effect on the rest of the game. And you can start it whenever you feel like it.

It bothers me to have it there. I wont try to rationalize it, it just...bugs me.
There's a mod which delays the events of KOTN and SI from happening. It also delays the pop-up messages. Then, when you're ready, find the notes at different locations to reinvigorate the DLC. It's lore-friendly too.
