the heaver your armore the harder it is to sneak right?

I'm not sure, but definitely take your boots off before you sneak. That WILL help.

ya heavy armor boots will "clunk" around while you are sneaking but i think that some simple enchanted shoes won't hurt your sneak ability.

No, armor has no effect on sneaking. They didn't implement that until oblivion. The same applies to how fast you're moving. The only thing that matters is how far you are, fatigue, sneak skill, and agility. Using chameleon enchanted items will also increase your chances for sneaking.

Funny, I see no mention on the sneak page on if heavy boots effect your sneak skill. http://www.uesp.net/wiki/Morrowind:Sneak Here's the sneak page.
And even if they did effect your sneak skill, a high enough sneak skill would probably negate the penalty.

Sneaking in Morrowind was kindda broken, the uesp has mistakes on subjects like sneaking, so the only way to know for sure is to test it out yourself.

To be specific it has been made clear, "Heavy Boots negatively affect your ability to stay in Sneak Mode." http://www.uesp.net/wiki/Morrowind:Heavy_Armor

So the answer IS NOT maybe, sort of, kind of, and PROBABLY, but YES; HEAVY (ARMOR) boots does make it harder to sneak.

I never had trouble sneaking up on creatures/npc's while wearing a full set of heavy armor. So a more accurate answer would be "Yes, only if your sneak skill isn't high enough."
