Well, as I can not replicate the problem, I've tested on two computers, I do not know. Also I do not use Win 8 (I refuse) so...
Why not do what giantdad both asserted and suggested, install it in another folder? I would.
(... and if it solves the problem, good! Although, I still do not understand why AA should be affected by admin rights. Apart from "it's magic". Perhaps it's some Win8 problem?)
Edit: I forgot. I do not use a laptop. Laptops can be quirky when it comes to gaming. Just saying. :)
Is an fps limiter different from setting the "Max FPS=xx" in "morrowind.ini"?
Well, the only game I tried that was Oblivion because it does not allow you to use AA and HDR at the same time. As far as I remember it was working just fine, however, I tested it again today and it's not working anymore. A few weeks ago I updated the drivers to version 337.88 beta and right now I'm updating to version 340.43 beta but I'm not sure if that's relevant.
So it's not an issue with Morrowind then. Perhaps using something like Nvidia Inspector would work in your case, but it's seems to be a driver bug, so your best bet is either reverting back to an older driver or waiting it out. Also, I wouldn't worry too much about the location of your Morrowind folder unless you have problems with saving or are looking to mod it. Have fun!
They should both do the same thing and limit the FPS. Only difference being is that with an FPS limiter is that you can also use it to display other information on the screen such as CPU and GPU temps etc.
To make it short, the only thing that seems to get rid of the screen tearing and the jagged edges is the Morrowind Graphics Extender v.3.8.2-SVN_rev-178 (not MGE XE). These are the only settings I changed:
