Can the GOG versio of Morrowind be modded?
in a similar way to the steam version?

Normal mods are supported just fine. The only thing that is even in question is the Code Patch. I am reasonably certain it works just fine in the GOG version. The only version of the game I know it doesn't work with is GameStop's Impulse version of Morrowind.

Then again, why would anyone willingly buy something from Gamestop?

Morrowind's executable file doesn't have any DRM. Even in Steam version, DRM is in Morrowind's launcher. So I doubt the exe file of GOG version will be any different (unless GOG did some code patching of their own) which puts Code Patch to "should work" category.
