Defiantly should be using the patch though, save yourself from all sorts of trouble.
As far as I recall (though could be wrong), the museum doesn't actually give you any reputation, just money and disposition.
Not sure about reputation from the expansion quests. The Imperial Cult quests will give you the most, followed by House Telvanni, House Hlaalu, Tribunal Temple/Mage's guild. Can also get 15 by freeing the sleepers and speaking to each of them.
