Back in the days I used TESAME. Pretty simple, straightforward and efficient.
But many recommend TES3CMD, a command-line tool which seems pretty good.
It's up to you which tool you decide to use though.
Edit: Nevermind, I didn't scroll to the bottom before posting. Sorry.
If you are interested in using tes3cmd as cleaning tool, you can find installation instructions here: http://wiki.theassimilationlab.com/mmw/TES3cmd and a basic tutorial here: https://moddinginmorrowind.wordpress.com/2014/09/12/morrowind-modding-tutorials-using-tes3cmd/
It is easier than it looks and some parts, like the section about using batch files, are entirely optional.
One or more plugins could not find the correct versions of the master files they depend on. Errors may occur during load or game play. Check the "Warnings.txt" file for more information.
Texture "Textures\_land_default.tga" count 3.
Texture "Textures\menu_thick_border_bottom_right_corner.dds" count 2.
Yep, those are harmless and can be safely ignored as Darkelfguy said.
However, if you still want, it is quite easy to remove the warning about the master file version with tes3cmd. You just have to use the following command:
tes3cmd header --synchronize NerevarArmor-v30.esp
