So, i'd do some googling and see what you find.
Post Script: The problem is likely caused (just off of my guess) because the game is loading in Solstheim before Vvardenfell. If i were you, just change it to
Gamefile0=Morrowind.esm and see what happens.

Is the warning you're getting this one?
"One or more plugins could not find the correct versions of the master files they depend on."
If it is, you can safely ignore this warning because it doesn't mean there will be any bugs or that the mod will fail to work. All it means is that one of the mods you're using was built with a different version of Morrowind. Since you have the GOTY version of Morrowind (which I believe is version 1.6), this could simply mean that the mod was built using a 1.3 or 1.4 version of the game. As far as I know, there are no negative consequences or bugs that can occur from using a mod that was built with a different version of the game than your own, so in all likelihood you'll be fine and you can ignore the warning.
Also, it doesn't matter what order the master files are loaded in the .ini, your install is perfectly normal in that regards. In fact, a lot of installs look like this in the .ini, including mine, so I don't think you have anything to worry about there.

Okay, figured it out. I just tried reorder mods, and it worked. I tried reorder plugins last night, and that was useless for esms.
So, I checked the ini again, and even though the data files were right, the ini still said:
GameFile0=Bloodmoon.esm
GameFile1=Morrowind.esm
GameFile2=Tribunal.esm
I then just deactivated both tribunal.esm and bloodmoon.esm in data files in the launcher, started the game, and then exited. The ini said,
GameFile0=Morrowind.esm
I then reactivated the DLCs and started the game. When I exited and checked the ini, it said:
[Game Files]
GameFile0=Morrowind.esm
GameFile1=Tribunal.esm
GameFile2=Bloodmoon.esm
Finally. I couldn't get Wrye Mash to do it, but this simple tool finally redated the masters correctly. I suspect that if I'd thought of doing what I just did, the ini would have read correctly when I tried to redate the masters with Wrye Mash. Anyway, thanks for the tips.
I may have some more questions later, because I was having a difficult time making the modular "the lighting mod" work. The game kept saying it was missing masters when I installed the TLM. I thought followed the instructions perfectly, but there was clearly something wrong. Does anyone know anything about it?
I'm going to have to go through reinstalling Wrye Mash now that I've figured this out, so I can merge my leveled lists. Well, better get to work.
Yeah, that was the warning. I'll try it once I get back to that point. I suspected that the ini file order wasn't super important. I think that it only updates when the masters are deactivated and reactivated. I'm just a bit paranoid for consistency.
