If you get the mark and recall spells, I find Balmora in front of the mage's guild is a good anchor to hub. Recall to the mages guild and you can either teleport from mages guild to Caldera, vivec, sadrith mora and ald ruhn.
Or walk 15 seconds to the silt strider.
But to go back and forth from ebon Hart to Balmora, use this anchor. Take the mages guild from Balmora to vivec, then immediately cast divine intervention and that takes you to ebonhart chapel. To go back, simply cast recall back to Balmora. From there you can get to any part of morrowind quickly.
Want to go north? Go to ald ruhn and silt strider from there. Want to go to the telvanni side in the East? Mages guild to sadrith mora, then boat to any of the telvanni cities. Simply cast recall to get back to Balmora and go anywhere else.
Take the Silt Strider to Vivec, then walking towards Vivec bridge look left and go down to the boat.

The very north end of vivec on the ground level is where both silt strider and boat is. From the mages guild it's immediately outside to the north, pretty much right next to the guild but on ground level.
Buy divine intervention spell from a chapel and almsivi intervention from a temple and those will help you teleport too.
A divine intervention spell from vivec mages guild takes you right to ebonhart.
Get mark and recall, I believe from Balmora mages guild vendor, and put a mark in Balmora outside and like I said you can always teleport back there and use either mages guild or silt strider to get around.
This is indeed the quickest way to get there. Divine Intervention scrolls are sold by Galbedir at the Balmora Mages Guild. The Silt-strider is that big insect you see right outside Balmora's southern wall, on the western bank of the river. However, although you need to go to the Imperial Chapel in Ebonheart to get Imperial Cult quests, you can join the Imperial Cult at other places.
Here's a list of the places where you can join the Imperial Cult and where they're located.
Fort Pelagiad. Location: Pelagiad (Divine Intervention from Seyda Need, the starting town, drops you right outside the chapel).
Buckmoth Legion Fort. Location: South of Ald-Ruhn, within sight of the town walls.
Moonmoth Legion Fort. Location: Short distance east of Balmora.
Duke Vedam Dren's Castle. Location: Ebonheart.
Listen to what psychotron666 has already said twice. Mark and Recall, spells are sold at the Temple in Balmora at lowest level. There is a Recall amulet for sale in Caldera.
These 2 spells will stop you getting irritated with go and fetch quests, also good when not doing quests to mark outside a guild or merchants.
Tip for Imperial Cult quests first 2 guys are all fetch and get, the later 2 you need to be a lot higher level.
Use Mark when doing the first quests right close to the quest giver. Makes the quests a lot quicker and bothersome.
But as a little side note--at level 2, an out-and-out hike to Ebonheart from Balmora is not too dangerous for you. (From your original post, I wasn't sure if you thought your level was a problem.)
