Don't you know how to copy files? What exactly is the problem?
Newer files have priority in vanilla Morrowind, so all your mods are ignored as original files are newer.
Use OpenMW or you can redate your files with this tool:
Morrowind date changer[www.nexusmods.com]
You can patch the game with MCP and it fixes your dates too.
I suggest you install MCP + MGE XE + Better Font + Patch for Purists before any other mod
I'm now trying to do it manually through OpenMW but I can't get anything to show up in the data files of the launcher even when I have the config file right.
the old nexus mod manager used to work fine for morrowind, this new stuff is def not optimized for casuals.
You need to copy it alongside Morrowind.exe and run redate.exe just once.
There are pictures even how to use it.
Then go to "Morrowind\Data Files" and check if dates of Morrowind.esp, Bloodmoon.esp, etc set as 2003.
If your dates are set as 2021, then mods will not work, obviously.

Why you care. OpenMW launcher is not that important. You can use openmw.cfg all the time
In readme is said that MCP detect if Steam version used and correct dates.
And try to use OpenMW. Here is a preconfigured one[http//hhttps], with some basic mods preinstalled. Just for testing purpose, It easier to test mods this way.
Copy all files to Morrowind and run test.exe or OpenMW.exe and see if it works for you.
Then you can copy mods to "Morrowind\OpenMW Files\Mods\" and enable them in openmw.cfg.
Super easy and noob friendly, I believe.
Then you can use some mods.
For example..
1) go to Nexusmods and download Improved Better Heads[www.nexusmods.com].
2) read readme.pdf, there is instruction for OpenMW already.
But okay, open that 7z archive and copy menorraheads.bsa and menorraheadsEN.omwaddon to Morrowind\OpenMW Files\Mods\
3) open openmw.cfg (Morrowind\OpenMW Files\OpenMW\openmw.cfg).
Now you need to add two line.
At the very beginning, add:
fallback-archive=menorraheads.bsa
(right after fallback-archive=Bloodmoon.bsa line)
Then, scroll to the very bottom and add line:
content=menorraheadsEN.omwaddon
(right after "content=Improved Cliff Racer AI.esp")
4) Save
5) That's it. You are installed a new mod. Launch the game (test.exe) and check if new heads are used now.
You can add subdirectories and use any folder in OpenMW instead of using "Data Files".
Add new directories in config, like:
data="d:\Morrowind2\Lot of Mods\"
You can try to use "Improved Better Heads" with vanilla too. The date is set as 2025 in this mod, so you won't have problems with dates.
Same for any other mod.
OpenMW have no problems with dates or directories, it relies on config only. Don't copy mods to "Data Files" for OpenMW, as you can use any directory

As for vanilla Morrowind, it's strange that's mods are not working.
Try to install Improved Better Heads (unpacked version, with esp).
If it works okay, then, probably other mods you are trying to install are just broken or have older dates then your Morrowind.
Find a way to fix that.
Use Total Commander, for example. Select the Morrowind folder. Then, File->Change attibutes->Recursive subdirectories->Change date/time->2002.01.01->OK
But, if you follow this guide you cant use the crappy openmw mod.
