1440p monitors for instance wouldn't scale the game properly, as it's not a multiple of 540p
If you have a 1080p monitor, then I don't know the issue, but if you can give more details about it, maybe there could be better leads
If you don't mind clean/sharp pixels however, you can try messing around with Reshade to apply some screen filters, like smoothing, interlacing, or a CRT one, so scrolling won't be much of an issue like that. Though it might rely a bit more on your hardware and results may vary, I never tested this program with the game, but it looks like a good fit
I myself notice shimmering on my RG35XX while playing emulated titles there at full screen, considering the screen is 480p
