how to restore relations
whats the best way to restore relations with the various nations, especially when they are hostile to you.

Go to Abbot Benoit (Saint-Pierre, Dutch and Spanish), Fadey (Basse-Terre, English and French) or Locksley (Port-Royal, Everyone) and ask them for help. If they don't/won't help you: worsen your relations further until the nation puts a bounty on your head and then ask them for help again. Prices for the help need to be paid in Dubloons and vary from helper to helper and the height of your bounty.

ok, i know about fadey's and the abbot's ability to get rid of bounties.
but you are saying that getting rid of bounties also resets you relations to neutral?

do missions from the gov and others increase rep?

Yes: getting rid of the bounty improves your relationship with said nation back to "Neutral" (You'll need it if you plan to follow the FTJR quest after "Dutch gambit", so have a ♥♥♥♥♥♥♥♥ of Dubloons ready before you start)
Also: improving relationships with nations can be done via running errands for said nations governors.

I don't have that option with Abbot Benoit, although the spanish reward for me is already 27,000, and bounty hunters make the game impossible.

Abbott Benoit is standing in the church, but he has no option in the dialogues other than "I didn't want anything"

Based on your staring nation you are at war with at least one faction (in story mode you start as a French so you are at war with Spain by default). If you put on different flag with enough sneak you can safely avoid Spanish ships and dock at their ports.

did you already ask for help less than 2 weeks prior? If that's the case you have to wait until the 1st job is done before you can ask for help again.

I didn't ask for help before, this is the first time

By "job ", do you mean completing quests? I haven't completed any quests, I just like to swim, loot, and upgrade my skills and officers.

And now, there are mercenaries waiting for me in every port who have 100,500 healing potions, it's annoying.

I could not find Fadey and Locksley, I simply do not have them in the specified cities, there is only one Abbot Benoit(I play for England*), but it does not provide an option for help.

OK, Important note here: if you do freeplay only Locksley is aviable for bount-stuff. His office is in Port-Royal

and where is his "office"? In the church of Port Royal

His Office/house is literally the 1st house on the left when you enter Port-Royal. It's just next door to the store (also to the left of it)
