by "that" i'm guessing you mean the fairy cave ...
first, i recommend having the fairy in your party. that will help.
and second, pay attention to the requirements of the fae rune .

I have searched everywhere, based on map usage, and haven't found the the fairy cave and the Fae rune . Is it confusing, or am I an idiot?

I have searched everywhere, based on map usage, and haven't found the spoiler] the fairy cave and the fae rune [/spoiler]. Is it confusing, or am I an idiot?

Put the fairy in your party, go to the Withering Overlook, just to the west of the mushroom circle there is an opening in the rock wall. You can see it on the map with an exit arrow.

The only thing on Withering overlook is a stone block with a shovel and couple other icons on it, and a couple stone pillars. I presume the mushroom circle are those three red and white mushrooms, to the right of a cliff with a wall in front of it... Below Withering Outlook? I can only presume you did something else that you didn't realise you were doing! :)

I've found the cave but can't find the moonblade piece in it!
