I suspect they wrote themselves into a corner and were left grasping at straws to come up with further plotlines, so started playing the 'everyone could be a traitor, because secret super conspiracy' game.
Honestly, would have been FAR smarter to have just had Black Tusk fail with Schaeffer's death, have the people that were paying them write it off as a wash, leaving the remainder of BTSU disavowed and out for revenge, then have unknown foreign agents operating to try to shatter cohesion, which, let's be honest, the game portrays the US's cohesion of forces as pretty literally standing on the backs of the SHD division. Hell, that plotline even works better for having Keener return as a semi-allied entity, because he IS the type of narcissist to be offended by foreign powers involving themselves. They wouldn't even have to ever explicitly NAME the foreign powers, just have them be skulking about in the background directing proxies the same way BT was prior to the Capitol Building falling. This would also open the opportunity for more direct crossover content with other brand IPs like Ghost Recon and Rainbow Six, hell, even Splinter Cell, as having units from them show up chasing down leads would make perfect sense.
Actually, now that I think about it, having Echelon units show up as fake agents and ISAC realizing something is up, leading to an investiagation, reveal, and 'you could have just asked' situation would have been really neat, and could even be used to justify Hunters and their skill level. Have the hunters be Rogue Echelon while Echelon is having an internal kerfuffle in the chaos.
So many missed opportunities.
