The point is that they make you THINK that you have freedom. The entire game is there to mock you and play you around. If the game gave you more actual actions that you thought you coudl make, then there is no point.
Now, I agree that the game devs would have to be careful that any new levels/endings/eggs stay in the spirit of the existing game and fit in as if they were planned from the start. Since there's a risk they could screw that up, I can understand your fear of that.
For example, consider this thought experiment: Suppose the game didn't originally have that catwalk leading to the red and blue doors and the Zending and the baby. And then suppose someone like me suggested it be added. Would you then say that the suggested new levels don't belong in the game? Hmmm?
