Auto Aim helps with which direction the enemy is coming when they are offscreen, Auto Fire to preserve your hand health lol.
To be honest I see no reason to turn off Auto Aim as you can always take over at any time with manual aim without the need to go to the options screen, at least on controller. So I'm mostly Auto aiming until I need to open a certain angle, that's where I bypass with manual aiming.
On the other hand, I only turn off Auto Fire when going specific builds and/or doing certain quests that require not shooting my main weapon.
by now I play always with Auto-Aim and Auto-Fire, same reasons as @Moldredd.
There are rare instances, where manual aim or deactivating the MW may be required, but its just a great QoL and its working very well.
Only the Shield Maiden seems to suffer a bit with Auto-Aim.
There are some great AFK builds, depending and what is your goal.
Cleric is probably one of the best for this, due his surviveability and single target dps, as well his croud clear.
With Archer you can do various builds, which can be dangerous at some Bosses and Lords, depending if Agony or Normal.
Same with Swordsman, Norseman and Shield Maiden.
Sorceress is problematic, since point blank shots with her MW can miss.
Warlock is pretty fragile.
Exterminator could work as well, depending on map and difficulty.
Most AFK build requiere a bit of movement in the beginning, until picking Character Tier IV Traits.

what should I be leveling up with Archer? and should I always be picking up the "advanced weapons" like lightning strike or should I only use/focus on one?
Depending on Stage and Normal or Agony, aiming for 2-3 Abilites will help alot.
With more tankier chars you dont need em (e.g. Cleric, Shield Maiden)
Archer for example:
Transfixion, Ring Blades, Phantom Needles, Astronomer's Orbs.
All build around crit.
Mark of the Arrow, Wind Crown, Wooden Ring, Copper Ring, Pace Setter, Hunting Gloves,
Hunter's Garb, Maiden's Tear OR Duellist's Spark
